Does it work in heavy rain?

I'm not sure whether our ideas of what constitutes 'heavy rain' concur, but I have worn the jacket when it has been raining quite heavily (and I do recall a 10-minute downpour) - and I've not experienced any seep-through yet. A brilliant jacket all round (and not one of the annoying crinkly ones!).

Does this have an inner pocket? Could a Kindle fit in it (12 x 16.5 cm)?

Yes it does. I don't think it would fit
