Q: I see a little blank cover in some of the pictures of the product that looks like covers the gap on the bottom fans. Does that come with the case?

Yeah. Ideally you will want to populate all the fan slots though

Q: will this fit a 480mm rad on the side?

Yes. I have 4 120 mm fans on the side of mine. It will be very tight though. If the hoses come out parallel it might not fit.
