Can you make your own rod built with this motor

Yes you can long as you make a good base for it. I bought it to do tiger wraps. So I made a three-piece base to mount to with a for spool tensioner. And it seemed to do the job just fine it comes with the two tensioners. I hope that helps you

Can I use this to wrap salt water conventional rods with up to 2” butt caps?

I don't have one that size to try, but I was able to place a 2" O.D. pipe into the chuck. The chuck is a disk with 6 long screws driven into it in a circle, then three O-rings are used, each one looped around a pair of the screws that are directly across the circle from each other. It's fairly simple to rig up a different type or size of chuck if that doesn't suit you. You could also install one of the chucks available from Pac Bay or American Tackle.
