Do you lose about 3 inches of space between shelves because bracket is almost 3 inches high at the back?

You lose it where the bracket is placed, but the bracket is tapered so it is not three inches for the entire length of the bracket.

Is the bracket compatible with Rubbermaid Configurations ?

Yes this does fit the rubbermaid double track rails. Note this has the hooks for the wire rack shelves. If using shelf boards you would need to bend over the wire rack hooks on the back. I did that when the other style was not available and shelf brackets were in short supply earlier this year. Can be bent over using plyers.
