Can the 12 pocket pages hold 2.5 x 2.5 Saflips?

Yes, that is what they are made for. Thanks

Will Pokémon cards fit in these pockets? And how many Pokémon cards will fit in each pocket?

Yes. Probably 2-3. There are 9 pockets on each page.

Do they have a flap or are they just open on one side

They are like pockets, open at the top. Thanks!

Does anyone have 9 pocket trading card sleeves with a protective flap on each pocket?

Not that I've seen. Some people use velcro dots at the top of each to seal, but it won't work if you are using them for cards.
