the 2 ports are for the Crank Case Breather hoses. you will have to go to the AFE website and look up the installation guide.

Did you leave in or remove the rubber plug for the auxiliary air inlet? If so, why?

If you put it in it will cut down on the under the hood noise. I have ran it both ways. I just keep it in my center console when it's not in.
